Because they didn't want a capital that was in a particular state or territory; so they created the Australian Capital Territory and built Canberra as a capital.

Sydney wasn't as defendable as they'd like and it didn't have the massive amount of room required. Thus, they built Canberra, an inland/bush city to protect from naval attack/initial ground invasion. Plus, government was previously in Melbourne and they hate Sydney down there.

Because in 1900 Melbourne was richer, smarter and bigger than Sydney and they squabbled over it. Canberra was the compromise.
